Declare the names that other packages call public

GeometricMachineLearning and ReducedBasisMethods import or qualify ten names of this package that
are neither exported nor public. A check that every import of those packages is public
(ExplicitImports' check_all_explicit_imports_are_public) reports them, and GeometricMachineLearning
lists three of them in an ignore list.

The ten names are number_of_batches, accuracy, assign_output_estimate,
convert_input_and_batch_indices_to_array, data_tensors_from_geometric_solution, map_to_type,
map_to_new_backend, save_parameters, read_parameters and _create_group.

  • The first three are what GeometricMachineLearning calls in src/. The next four are what its
tests, scripts and docs reach, and the last three are what ReducedBasisMethods imports.
  • Nothing is exported and no method changes.
  • data_tensors_from_geometric_solution, map_to_type, map_to_new_backend and _create_group
gain docstrings, and save_parameters and read_parameters replace their placeholder docstrings.
  • _create_group keeps its underscore name, so a public name starts with an underscore. A rename
would change the import in ReducedBasisMethods.
  • The testset "the names other packages call are public and documented" in test/quality/aqua.jl
asserts Base.ispublic and Docs.hasdoc for each of them, and for ParametricDataLoader.

Once released as 0.4.1, GeometricMachineLearning can raise its [compat] floor and drop its ignore
list. This relates to JuliaGNI/GeometricMachineLearning.jl#365.

Pre-PR verification

Fixed: none in the verifier's pass; one comment that the new docstring repeated is removed.

Unresolved: none.

Pre-existing: one method ambiguity stays marked broken in the Aqua testset (issue #38). This
branch does not cause it.

Checked and clean

  • All ten newly public names, plus ParametricDataLoader, are defined, public, not exported and
    documented. A cold load checked Base.ispublic, Base.isexported and Docs.hasdoc.
  • These ten are every non-exported name that GeometricMachineLearning and ReducedBasisMethods import
or qualify. Their sources, tests, docs and scripts were searched.
  • Aqua passes, including test_piracies (32 pass, 1 broken: the known ambiguity). The new testset
    passes.
  • The docstring claims hold on probes: map_to_new_backend returns an array already on the backend as
it is, map_to_type converts each array of a (q, p) tuple, and save_parameters and
read_parameters round-trip through the group "parameters".
  • fatou lint is clean and JuliaFormatter (sciml) passes on the changed files.

Not checked

  • Type stability and allocation figures: no method body or signature changed.
  • The docs build was not run. The new docstrings enter @autodocs, and only a docs build can confirm
    that the new [DataLoader](@ref) resolves.

Release: patch (0.4.1). The change adds public API names only.

Summary by CodeRabbit

  • Documentation
    • Expanded API documentation for tensor extraction, data conversion, backend mapping, and parameter file operations.
    • Clarified supported tensor shapes and output forms, conversion behavior, and parameter storage details.
  • New Features
    • Declared ten additional loader and parameter-related names as public API. Existing exports and function behavior remain unchanged.

GeometricMachineLearning and ReducedBasisMethods import ten names that were neither exported nor public. Declare them public, give the four without a docstring one and the two with a placeholder a real one, and assert both in the Aqua file.

Walkthrough

The package declares ten additional names public without changing exports or function behavior. It adds documentation for loader and HDF5 APIs, an Aqua test for public visibility and documentation, and unreleased changelog notes.

Changes: API visibility and documentation

Layer / File(s) Summary
Declare and check public names
src/ReducedComplexityModeling.jl, test/quality/aqua.jl, CHANGELOG.md
Ten names are declared public without changing exports. An Aqua test checks that listed names are public and documented. The changelog records the 0.4.1 update.
Document loader and HDF5 APIs
src/data_loader/data_loader.jl, src/parameters/h5routines.jl
Docstrings describe loader tensor outputs, backend and type conversions, HDF5 group creation, and parameter read/write call forms and behavior.

Explanation

The title "Declare the names that other packages call public" matches the main change. The PR adds public declarations for ten names used by downstream packages (GeometricMachineLearning and ReducedBasisMethods), with no exports and no method changes. The title is specific and concise, and a teammate scanning history would understand the primary change.

Full details: Docstring Coverage

Explanation

No eligible functions found in the changed files. Skipping docstring coverage check. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 0 functions across 0 files. Document the dataset-only precondition for read_parameters.

read_parameters is public and defaults to the root group. It calls read(group[key]) for every link. A child group therefore reaches HDF5's dataset-only read method and raises a MethodError. State that path must identify a parameter group containing only datasets.

Suggested fix
-Read the datasets of the group `path` of `h5` into a named tuple. With a file path, read the group
-`"parameters"` of `fpath`.

Update the `read_parameters` documentation to state that `path` must identify a
parameter group containing only datasets, while preserving the description of
reading from the `"parameters"` group when given a file path.

🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Remove the false child-group claim.

read_parameters is public and can receive a group that contains a child group. In that case, group[key] is an HDF5 Group, but read(group[key]) is not defined for groups in the supported HDF5.jl versions. The call fails instead of returning Dict{String, Any}. The dataset-only wording does not make the affirmative child-group claim correct.

Suggested fix

-`Dict{String, Any}`. With a file path, read the group `"parameters"` of `fpath`.

Update the documentation for read_parameters to remove the claim that child
groups are read as Dict{String, Any}; retain the description of reading datasets
into a named tuple and the file-path behavior.
