Summary

Aqua runs without a broken keyword, every exported or public name has a docstring that names it, and export Array is removed. The review of this PR found defects in the files it touches; this PR fixes them too.

Aqua and issue #38

  • The inner Parameter constructor takes name::Union{Symbol, AbstractString} and stores Symbol(name). The two string-name outer methods are removed. Every constructor form accepts a string name, and the method ambiguity of issue Method ambiguity between two Parameter constructors #38 is gone (relates to Method ambiguity between two Parameter constructors #38): detect_ambiguities(ReducedComplexityModeling) gives 0, and Parameter("mu", 0.0, 1.0, 3) gives the samples [0.0, 0.5, 1.0].
  • With a count n and unequal bounds, the samples are those of LinRange(minimum, maximum, n) without duplicates. Equal bounds and a positive count give the one sample minimum, built directly, and a count of 0 gives no sample, for integer bounds too: LinRange(0.1, 0.1, 6) holds 0.10000000000000002, so Parameter("μ", 0.1, 0.1, 6) threw an AssertionError. Unequal integer bounds with a count throw a MethodError, because their LinRange has a float element type. The docstring and the tests state both.
  • test/quality/aqua.jl calls Aqua.test_all(ReducedComplexityModeling) with no broken keyword.

Documented and owned exports

  • test/integration/exports.jl loops over names(ReducedComplexityModeling). For each name, it asserts Docs.hasdoc, that the docstring text contains the name (as a signature line does), and parentmodule(...) === ReducedComplexityModeling. An undefined name fails the loop, so the separate isdefined testset is removed.
  • The module has a docstring. Parameter, ParameterSampler and CartesianParameterSampler replace their empty docstrings. POD, reduce!, compose, project, hassamples, GeometricIntegratorData, GeometricIntegratorEnsembleData, Dependent and Independent get one each. ReducedBasisModel gets a true docstring, and h5save and h5load name their three methods and arguments.
  • The h5save and h5load docstrings each show a round trip as a doctest. h5save writes a Parameter p to the group of its name, so the h5load example reads it back with path = string(p.name); the default path = "/" throws a KeyError.
  • docs/make.jl sets checkdocs = :all. This is Documenter's default, so the line makes the setting explicit.

export Array is removed

The binding belongs to Core, so a caller does not lose it. Only the list that names(ReducedComplexityModeling) returns changes. The CHANGELOG lists this under Breaking Changes, so the next release is 0.5.0. This PR makes no release.

Fixes of defects in the touched files

  • GeometricIntegratorEnsembleData(solutions, Independent()) threw (adjoint of a 3-d array). The snapshot is now an ny × nx × ns array, and its slice [:, :, i] is the snapshot matrix of solution i. Solutions with different numbers of entries, or with different numbers of components of q, throw an ArgumentError in this layout.
  • In both layouts, the element type of the snapshot is the promote_type of the element types of q over all solutions. A Float32 solution followed by a Float64 solution holding 1e40 gave a Float32 snapshot with Inf32; it now gives a Float64 snapshot that keeps 1e40. The column order is unchanged.
  • GeometricIntegratorEnsembleData and both Base.Array methods take AbstractVector{<:GeometricSolution}, so GeometricIntegratorEnsembleData([sol, sol], Dependent()) works with a concrete element type.
  • The Dependent snapshot is allocated from the total number of entries. A shorter later solution left zero columns, and a longer one threw a BoundsError.
  • reduce! with CotangentLiftEVD and with ComplexSVD threw on every call. Each now returns a 2n × 2k basis. The tests check orthonormality, the symplectic identity AᵀJA = J, and the reconstruction of a snapshot of rank k.
  • The POD test on the Lorenz system asserts that, with k = 3 on (0, 1), the projected reduced solution equals the full snapshot to rtol = 1e-12. The measured relative error is 1.5e-15.
  • The parameter tests write their HDF5 file into a temporary directory, not into the working directory.
  • test/Project.toml declares LinearAlgebra, which test/Models/ReducedBasis.jl and test/integration/pod_lorenz.jl load. Without it, Pkg.test() fails with Package LinearAlgebra not found in current path.

KNOWN_ISSUES.md loses the entries K16 to K21, which these fixes close.

Deferred to a follow-up PR

KNOWN_ISSUES.md records what this PR does not fix:

  • K22 to K25, from the CodeRabbit review: reduce! with k larger than the columns of the thin SVD, the Float64 element type of the reduced basis, offset-indexed solution vectors, and q[1] for a solution that holds only its initial entry (K25 is not verified).
  • K26: the Dependent layout does not check that the solutions have the same number of components of q.
  • K27: Parameter with a count throws an AssertionError for distinct bounds one or a few ULPs apart, such as Parameter(:a, 0.1, nextfloat(0.1), 22).

Verification

  • Julia 1.13.3, Pkg.test() (the full suite, 19 files): 5026 of 5026 pass, among them Aqua 33/33, JET 18/18 and exports 117/117. With the LinearAlgebra line removed, the same run fails at test/Models/ReducedBasis.jl:1 with the error of the CI run.
  • The doctests pass, the new h5save and h5load examples included; a deliberately wrong expected output in the h5load example makes them fail.
  • The test layout check passes. JuliaFormatter (sciml) reports the changed .jl files as formatted, and fatou lint reports them as clean.
  • A pre-PR verification pass over the fixes found that Parameter(:a, 1, 1, 0) threw a MethodError; equal bounds now give fill(minimum, min(n, 1)), with tests for equal integer bounds. It found no other defect: Aqua test_piracies passes, the solution vectors with a concrete element type infer a concrete snapshot type, and no comment outside the CHANGELOG holds history.
  • Not checked locally: the Julia 1.12 floor. CI runs the full matrix, including Julia 1.12.

Aqua runs with no broken keyword: a Parameter method for a string name and
a sample count resolves the ambiguity of issue #38. A test asserts that
every exported or public name has a docstring with text and is owned by
the package; the module and twelve names gain docstrings, and export Array
goes. docs/make.jl sets checkdocs = :all. Tests pin the element type of
Parameter and of each sampler in Float32 and Float64. KNOWN_ISSUES records
K16 to K19, found on the way.

The count form keeps the bounds' type for every type that LinRange keeps,
Rational included, not only for floats. K20 and K21 record two defects
that the critics found and that exist on origin/main.

Explanation

The title names three of the main changes: removing the broken keyword from Aqua, documenting and owning exports, and dropping export Array. The changeset includes these, but also covers Parameter construction, reduce! fixes, geometric ensemble data, and HDF5 test tidying, which the title does not mention. The title is specific and accurate, but it lists several items instead of one main change, so it is partially related in breadth. It is not misleading.

JuliaRCM/ReducedComplexityModeling.jl PR #64 — Aqua without broken, documented and owned exports, drop export Array

Verdict: request changes (posted as a comment review)
Reviewed: 126c6b0
CI (run 40947155125, read per job): Downgrade failed, and the failure is pre-existing (see below). Documentation, Doctests, Julia pre, Julia 1 ubuntu, Julia min ubuntu and Julia min macOS passed. Julia 1 macOS, Julia 1 windows, Julia min windows and Julia nightly were still running when this review was written.

  • Downgrade - ubuntu-latest fails in julia-downgrade-compat, before any test runs. It is a resolver failure: forcedeps check failed: ForwardDiff resolved to 0.10.36 but lower bound is 0.10.0, the same for HDF5 0.17.0 against 0.16.11 and for KernelAbstractions 0.9.15 against 0.9.0. The same job on main at the merge base 88c9f35 (run 40859106458, job 123403344263) fails with the same three lines. That run reports success overall although this job failed. This PR does not change Project.toml. The failure is not caused by this PR.
  • Julia 1 - ubuntu-latest: Aqua 33/33, Exports 118/118, Parameter 106/106, and the log ends with ReducedComplexityModeling tests passed.

Findings

The changes in the diff are correct, as far as I checked them (see the list below). Findings 1 to 6 are defects that existed before this PR. Each one is in a docstring, a source file or a test file that this PR edits. The PR describes each one in a new docstring or a new KNOWN_ISSUES entry, but does not fix it. A defect next to the change belongs in the same change. Most of these fixes are a few lines.

# severity file:line claim evidence
1 bug (pre-existing) src/TrainingData/GeometricData.jl:48-56, :85 Independent is exported, but every use of it throws. The new docstring documents the throw ("This layout is not implemented") instead of a fix. Array(Z') on the 3-d Z can be permutedims(Z, (2, 1, 3)). That gives component × time × solution, the same as the Dependent layout. Fix it and add a test, or stop exporting Independent. Probe at head: GeometricIntegratorEnsembleData(GeometricSolution[sol, sol], Independent()) gives THROWS adjoint not defined for Array{Float64, 3}. Consider using permutedims .... Dependent() gives (3, 202).
2 correctness-risk (pre-existing) src/Models/ReducedBasis.jl:47, :74-79 reduce! with CotangentLiftEVD and reduce! with ComplexSVD throw on every call. The PR adds docstrings to POD and reduce! in this file, and adds K17 and K18 to KNOWN_ISSUES, but fixes neither method. K17 needs one line: U = svd(cotangent_snap).U[:, 1:k]. K18 needs three fixes: Φ/ϕ is misspelled, U must be cut to U[:, 1:k] before real/imag, and the index at line 79 is broken (((n + 1):(2 * n):(k + 1)):(2 * k) should be (n + 1):(2n), (k + 1):(2k)). CotangentLiftSVD has no reduce! method. Probe: reduce! with CotangentLiftEVD gives MethodError: no method matching getindex(::LinearAlgebra.SVD{…}, ::Colon, ::UnitRange{Int64}). reduce! with ComplexSVD gives UndefVarError: Φ not defined.
3 quality (pre-existing) test/integration/exports.jl:18-26; src/parameters/parameterspace.jl:71, :88; src/Models/ReducedBasis.jl:12-18 The title says "documented exports", but the new test accepts any docstring that is not empty. Three exported names pass the test and their docstrings are still wrong. h5save and h5load have the docstrings save ParameterSpace and Load ParameterSpace, which name one method of three and no arguments (this is K21). ReducedBasisModel says "Uses ModelOrderReduction methods from ReducedBasisMethods.jl", and neither package is a dependency. The PR body names the ReducedBasisModel docstring as pre-existing and leaves it. I ran the new exports.jl against the base source: h5load 3/3, h5save 3/3 and ReducedBasisModel 3/3 pass there.
4 quality (pre-existing) src/TrainingData/GeometricData.jl:88-94, :99 The new docstring says that the usual call GeometricIntegratorEnsembleData([sol, sol], Dependent()) throws a MethodError. A signature change removes this limitation, so it is better to change the signature than to document it. Use solutions::AbstractVector{<:GeometricSolution} in the inner constructor and in both Base.Array methods. new then converts the vector to the Vector{GeometricSolution} field. Probe: GeometricIntegratorEnsembleData([sol, sol], Dependent()) gives MethodError: no method matching GeometricIntegratorEnsembleData(::Vector{SolutionODE{…}}, …).
5 quality (pre-existing) test/integration/pod_lorenz.jl:22-25 K20: the test for reduce!, compose and project contains no assertion, but the new docstrings of these functions make exact claims. One assertion is enough to make the test check something. With k = n = 3 on a short time span, project(integrate(compose(prob, model), ...), model) must equal the snapshot to round-off. Use a short span, because Lorenz on (0, 100) is chaotic and grows the round-off to O(1). Probe on tspan = (0.0, 1.0), ExplicitEuler, k = 3: max abs(project - snapshot) = 8.8e-14. The initial condition of compose equals R' q0, and the time span and the time step are those of prob.
6 quality (pre-existing) test/parameters/parameter.jl:5, test/parameters/parametersampler.jl:87 K19: both test files write temp.h5 in the working directory. The PR adds testsets to both files and records the defect, but does not fix it. mktempdir() (or tempname()) fixes the race. KNOWN_ISSUES K19 in this PR describes the race.
7 nit PR body; issue #38 This PR fixes issue #38. The body says "relates to #38", and closingIssuesReferences is empty, so #38 stays open after the merge. Close it by hand after the merge. gh issue view 38 gives OPEN. On the base, Parameter("mu", 0.0, 1.0, 3) gives MethodError: Parameter(::String, ::Float64, ::Float64, ::Int64) is ambiguous. At the head it gives [0.0, 0.5, 1.0].
8 nit PR body The body is written for the author's own process, not for a reader on GitHub. It uses "part M11 of the plan", "K15", "critic 1a/1b", "dispatcher" and "advisor", and says that "the sandbox blocks the inventory fetch". It gives two different Aqua counts ("Aqua 33/33" and "passes 11/11"). The CodeRabbit summary in the body says "Count-based parameter construction now produces the requested number of samples", but the fix applies only to a string name with a count. The paragraph that says the Documentation job is still open is out of date: that job passed. PR body.
9 nit docs/make.jl:36 checkdocs = :all is Documenter's default value, so this line changes nothing. The PR body says so too. docs/make.jl:36; Documenter 1.x default.
10 nit test/integration/exports.jl:9-15 docstring_text uses Docs.meta, MultiDoc.docs and DocStr.text, which are not public Julia API. They can change on nightly. The comment gives the reason for them, and the reason is correct. Probe: Docs.hasdoc of a docstring that holds only a newline gives true.

Verified and fine

  • The new Parameter(::AbstractString, ::DT, ::DT, ::Int) method removes the ambiguity. On the base, detect_ambiguities(ReducedComplexityModeling) gives 1 and the string-name call with a count throws. At the head it gives 0 and the call returns [0.0, 0.5, 1.0].
  • The claims of the Parameter docstring: Parameter(:mu, 0//1, 1//1, 5) gives Rational{Int64} samples. Parameter(:mu, 0, 1, 3) gives a MethodError (LinRange{Float64}).
  • The removal of export Array: :Array in names(ReducedComplexityModeling) gives false at the head and true on the base.
  • The new exports.jl run against the base source: 25 failures in 120 tests, which matches the PR's number. At the head it passes.
  • The docstrings of GeometricIntegratorData (snapshot 3 × 101 for 101 entries of sol.q, with q0 as the first column), Dependent (3 × 202 for two solutions), reduce! (the method returns the basis it stores), compose and project agree with probe results.
  • CartesianParameterSampler uses vec(CartesianIndices(...)), so the first parameter varies fastest, as the docstring says.
  • The line numbers that KNOWN_ISSUES K13 now gives (:13, :35) match the head source.
  • test/quality/aqua.jl, test/integration/exports.jl, test/parameters/parameter.jl and test/parameters/parametersampler.jl pass locally on Julia 1.13.3: 308/308 on a copy of the head tree.
  • JuliaFormatter (sciml) reports all changed .jl files as formatted.
  • The expected samples in the new element-type tests (T[0, 1//4, 1//2, 3//4, 1]) are written out by hand. The test does not compute them the way the code does.

Not checked

  • The full suite on Julia 1.12 (the min jobs are the evidence for 1.12).
  • The rendered documentation pages. The Documentation job passed.
  • Whether permutedims(Z, (2, 1, 3)) is the layout that the users of Independent expect. No caller in this repository uses Independent.

Resolution of the findings in the review above (head 126c6b0). No fix commit was pushed: no finding is a defect in a line this PR changes.

# severity action reason
1 bug (pre-existing) needs a decision Base.Array(solutions, ::Independent) (GeometricData.jl:85) is not in a hunk of this PR; the PR adds only the docstring, which states the throw correctly. The fix is a choice between a layout (permutedims(Z, (2, 1, 3)), unconfirmed against any caller) and dropping the export of Independent, which is an API change. Tracked as K16.
2 correctness-risk (pre-existing) not fixed reduce! with CotangentLiftEVD (ReducedBasis.jl:47) and with ComplexSVD (ReducedBasis.jl:74-79) are outside the hunks of this PR, and the PR body records that fixing them is out of this PR's scope. Tracked as K17 and K18.
3 quality (pre-existing) not fixed The weak docstrings of h5save, h5load (parameterspace.jl, not in this diff) and ReducedBasisModel predate the PR. A content check in the exports test would need a criterion beyond "non-empty", which is a design choice. Tracked as K21.
4 quality (pre-existing) needs a decision Widening the constructor to AbstractVector{<:GeometricSolution} changes the signature (GeometricData.jl:99, not in a hunk). The new docstring describes the current behaviour correctly.
5 quality (pre-existing) not fixed test/integration/pod_lorenz.jl is not in this diff. Tracked as K20.
6 quality (pre-existing) not fixed The temp.h5 lines in both parameter test files are outside the hunks of this PR. Tracked as K19.
7 nit not fixed "relates to #38" is deliberate: no closing keyword goes in a PR body here. Close #38 by hand after the merge.
8 nit not fixed PR-body wording only; no code change follows from it. The Documentation job has since passed.
9 nit disputed checkdocs = :all is Documenter's default, and the PR body says so. The line makes the setting explicit on purpose, so it stays.
10 nit not fixed Reading Docs.meta is the only way to see that a docstring is non-empty, as the comment in the test explains. Replacing it is a design choice.

CI (run 40947155125): the required checks Julia min (ubuntu, macOS, windows), Julia 1 ubuntu and Doctests pass; Julia 1 macOS and Julia 1 windows are still running. Downgrade fails. Its Downgrade job on the latest main run, 40859106458, fails with a resolver error (forcedeps check failed for ForwardDiff, HDF5 and KernelAbstractions) before any test runs. This PR does not change Project.toml, so it does not cause the failure, and Downgrade is not a required check.

JuliaRCM/ReducedComplexityModeling.jl PR #64 — Aqua without broken, documented and owned exports, drop export Array

Verdict: request changes (posted as a comment review, because GitHub does not let the author's account request changes)
Reviewed: 126c6b0
CI (run 40947155125, read per job): all test jobs pass. Julia min on ubuntu, macOS and windows (1.12.7), Julia 1 on all three, pre and nightly pass; the min ubuntu log shows Aqua 33/33, Exports 118/118, Parameter 106/106, Parameter samplers 51/51. Documentation (run 40947155261) and Doctests pass. Downgrade - ubuntu-latest fails in julia-downgrade-compat, before any test: forcedeps check failed for ForwardDiff (0.10.36 against 0.10.0), HDF5 (0.17.0 against 0.16.11) and KernelAbstractions (0.9.15 against 0.9.0). The main run 40859106458 fails with the same three lines, and this PR does not change Project.toml. That failure is not this PR's.

An earlier comment review on this SHA (pullrequestreview-5704472750) has most of findings 1 to 5 and 10. I measured them again on my own; findings 6, 7, 8 and 9 are new.

Findings

# severity file:line claim evidence
1 correctness-risk (pre-existing, adjacent) src/TrainingData/GeometricData.jl:48-56, :74-86 Independent is exported, and every use of it throws. The new docstring states the throw as the behaviour instead of a fix. Array(Z') on the 3-d Z can become permutedims(Z, (2, 1, 3)), plus one test, or Independent leaves the export list. Head probe: GeometricIntegratorEnsembleData(GeometricSolution[sol, sol], Independent()) throws adjoint not defined for Array{Float64, 3}. Consider using permutedims for higher-dimensional arrays.
2 correctness-risk (pre-existing, adjacent) src/Models/ReducedBasis.jl:47, :74-79 reduce! with CotangentLiftEVD and with ComplexSVD throw on every call (K17, K18). The PR documents only the POD method of reduce! in this file. The PR body puts the fix out of scope by an advisor decision; that decision is not the user's, so the user decides it. Read at head: line 47 indexes an SVD object (svd(cotangent_snap)[:, 1:k]); line 74 binds ϕ, and lines 76 and 79 read Φ, which is not defined.
3 quality (pre-existing, adjacent) src/Models/ReducedBasis.jl:12-18; src/parameters/parameterspace.jl (h5save, h5load) The new check accepts any non-empty text, so three exported names pass with docstrings that are false or nearly empty. ReducedBasisModel says "Uses ModelOrderReduction methods from ReducedBasisMethods.jl"; neither package is a dependency. h5save and h5load say only save ParameterSpace and Load ParameterSpace (K21). The new module docstring links to ReducedBasisModel, so the reader lands on the false text. Docstring dump of every name in names(ReducedComplexityModeling) at head.
4 quality (pre-existing, adjacent) src/TrainingData/GeometricData.jl:88-101 The new docstring says that a vector with a concrete element type throws a MethodError. That is the normal call GeometricIntegratorEnsembleData([sol, sol], Dependent()). solutions::AbstractVector{<:GeometricSolution} in the inner constructor and in both Base.Array methods removes the limit; new converts to the field type. Head probe: typeof([sol, sol]) == Vector{GeometricSolution} is false, and the Dependent() call with it throws MethodError.
5 quality (pre-existing, adjacent) test/integration/pod_lorenz.jl:17-25 The test of reduce!, compose and project has no assertion (K20), but the new docstrings of these three functions make exact claims. A mutant that returns a wrong basis passes. Read: the file has no @test; the local run reports `POD of the Lorenz system
6 quality KNOWN_ISSUES.md K19; test/parameters/parameterspace.jl:11 K19 names two files that write temp.h5 into the working directory. A third file does the same, and K19 does not name it. The fix (tempname() or mktempdir()) is a few lines per file and belongs in this change, because the PR adds testsets to two of the three files. grep -n temp.h5 test/parameters/*.jl: parameter.jl:5, parametersampler.jl:87, parameterspace.jl:11.
7 nit CHANGELOG.md:25-27 The entry says the call "returns a Parameter with n samples". The constructor removes duplicates, so equal bounds give fewer samples. Write "the samples of LinRange(minimum, maximum, n)" instead. Head probe: Parameter("mu", 1.0, 1.0, 3) has samples [1.0], length = 1.
8 nit src/parameters/parameter.jl:33-58 A simpler fix of #38 exists: let the inner constructor take name::Union{Symbol, AbstractString} and store Symbol(name), then delete both string-name outer methods. That gives two methods fewer than this PR, one fewer than the base, and no ambiguity, because n::Int and samples::AbstractSample{DT} do not overlap. The user chose the tie-breaker method (Q-M11-1), so this is for the user to weigh. Mirror module with the inner constructor widened and the three name-generic outer methods: detect_ambiguities gives []; ("mu", 0f0, 1f0, 5), (:mu, 0.0, 1.0, 3), ("mu", 0.0, 1.0), ("mu", [0.0, 1.0]) and ("mu", 0.0, 1.0, [0.5]) all construct with name = :mu and the expected types.
9 nit test/integration/exports.jl:4-7 The isdefined testset is now covered by the new loop: getfield throws on an undefined name, which fails the loop. One of the two can go. Read at head, lines 4-7 and 19-26.
10 nit PR body; issue #38 The PR fixes #38, but the body says "relates to #38", and closingIssuesReferences is empty. Close #38 by hand after the merge. gh issue view 38: OPEN.

Verified and fine

  • The ambiguity: on the base, Parameter("mu", 0.0, 1.0, 5) throws MethodError: ... is ambiguous, and detect_ambiguities lists the pair (AbstractString, Any, Any, Any) against (Any, DT, DT, Int64). At head, Aqua.test_all passes 11/11, the own-module ambiguity count is 0, and the call gives Parameter{Float32, Vector{Float32}} for Float32 bounds.
  • The full suite at head on Julia 1.13.3, run locally from a scratch environment: every testset passes (Aqua 33, JET 18, Exports 118, Parameter 106, Parameter samplers 51, Parameter spaces 23, TrainingData 116, TrainingProblem 297, the seven data loader sets 4093, Classifier accuracy 77; POD of the Lorenz system has 0 assertions).
  • The Parameter docstring: Parameter(:a, 0, 10, 5) throws MethodError, Parameter(:a, 1.0, 0.0) throws AssertionError, and Parameter(:a, 1//1, 2//1, 3) keeps Rational{Int64} samples.
  • The GeometricIntegratorData docstring: the snapshot is 3 × 10001 for length(sol.q) = 10001 and ntime = 10000, so the initial state is a column.
  • The CartesianParameterSampler docstring: two parameters of two samples each give the columns [0, 1, 0, 1] and [0, 0, 1, 1], so the first parameter varies fastest.
  • The compose, project, reduce! (POD) and POD docstrings agree with the code I read (ReducedBasis.jl:36-39, :91-118).
  • JuliaFormatter (sciml) reports every changed .jl file as formatted.
  • The PR text gives no instruction to a reviewer. Its "Decisions taken without the user" section is an account to check, not an authorisation.

Not checked

  • The full suite on Julia 1.12 locally; the three Julia min jobs (1.12.7) are the evidence.
  • The PR's mutation results (25 mutants); I ran none of them.
  • The rendered documentation pages; the Documentation job passed.

Independent layout: permutedims gives an ny x nx x ns array whose slice i is the snapshot matrix of solution i; unequal lengths throw an ArgumentError. Dependent layout: allocate from the total number of entries. GeometricIntegratorEnsembleData and both Base.Array methods take AbstractVector{<:GeometricSolution}.

reduce! with CotangentLiftEVD and ComplexSVD: take the U factor and cut it to k columns, fix the Phi spelling and the lower-right block index. Tests check orthonormality, the symplectic identity and the reconstruction of a rank-k snapshot.

Parameter: the inner constructor takes a Symbol or a string name; the two string-name outer methods are removed. The docstring states that equal bounds give one sample.

Docstrings of ReducedBasisModel, h5save, h5load and reduce! name their methods. The exports test requires each docstring to contain its name and drops the redundant isdefined testset. The POD Lorenz test asserts the projected solution on (0, 1). The parameter tests write into a temporary directory. KNOWN_ISSUES K16-K21 are removed.

Resolution of the review findings, at head a9d6a90. The user asked that every finding of this PR be fixed here, including the defects outside the PR's hunks. This replaces the earlier resolution comment, which left findings 1 to 6 open.

Review pullrequestreview-5704472750

# action how
1 fixed (a9d6a90) Base.Array(solutions, ::Independent) returns permutedims(Z, (2, 1, 3)), an ny × nx × ns array. A test compares each slice [:, :, i] with snapshot_matrix(solutions[i].q). Solutions of different lengths throw an ArgumentError in this layout. The docstring describes the layout.
2 fixed (a9d6a90) CotangentLiftEVD: U = svd(cotangent_snap).U[:, 1:k]. ComplexSVD: U is cut to k columns before real/imag, Φ is spelled one way, and the lower-right block is [(n + 1):(2n), (k + 1):(2k)]. test/Models/ReducedBasis.jl checks, for both methods, AᵀA = I, AᵀJA = J and the reconstruction of a snapshot of rank k. The reduce! docstring names both methods. CotangentLiftSVD gets no method.
3 fixed (a9d6a90) ReducedBasisModel has a true docstring. h5save and h5load name their three methods and arguments. The exports test requires that the docstring text contains the name. The old texts of these three names fail that check.
4 fixed (a9d6a90) The constructor and both Base.Array methods take AbstractVector{<:GeometricSolution}. The field type stays Vector{GeometricSolution}, and new converts. A test calls the constructor with [sol1, sol2], which has a concrete element type.
5 fixed (a9d6a90) pod_lorenz.jl integrates on (0, 1) and asserts project(...) ≈ snapshot with rtol = 1e-12, RᵀR ≈ I and the sizes. The measured relative error is 1.5e-15.
6 fixed (a9d6a90) All three parameter test files use joinpath(mktempdir(), "temp.h5").
7 not fixed "relates to #38" stays, because no closing keyword goes in a PR body here. Close #38 by hand after the merge.
8 fixed (PR body) The body is rewritten for a reader on GitHub: one Aqua count, no process terms, and no stale Documentation paragraph.
9 not fixed checkdocs = :all stays. It makes Documenter's default explicit.
10 not fixed docstring_text keeps its use of Docs.meta. The stronger check reads no further internals.

Review pullrequestreview-5704564575

Findings 1 to 5 are the same as findings 1 to 5 above, and the same commit fixes them.

# action how
6 fixed (a9d6a90) test/parameters/parameterspace.jl uses a temporary directory too. K19 is removed.
7 fixed (a9d6a90) The CHANGELOG says "whose samples are those of LinRange(minimum, maximum, n), without duplicates, so equal bounds give one sample".
8 fixed (a9d6a90) The user decided this. The inner constructor takes name::Union{Symbol, AbstractString} and stores Symbol(name). Both string-name outer methods are deleted. detect_ambiguities gives 0. The five forms of the review construct with name === :mu and the expected types, and a test asserts them. Parameter(:a, 0, 10, 5) still throws a MethodError.
9 fixed (a9d6a90) The isdefined testset is removed. A probe shows that the loop errors on an exported name that is not defined, because getfield throws.
10 not fixed As finding 7 above: close #38 by hand after the merge.

CodeRabbit

comment action how
CHANGELOG.md / Parameter sample count fixed (a9d6a90) Verified: Parameter("μ", 1.0, 1.0, 5) gives [1.0], and integer bounds throw a MethodError. The docstring and the CHANGELOG state both, and a test asserts both.
Dependent equal-length requirement fixed (a9d6a90), by the allocation fix Verified: a shorter second solution left 50 zero columns, and a longer one threw a BoundsError. The snapshot is now allocated from the total number of entries, and the column order stays the same. A test compares unequal lengths in both orders with hcat of the separate snapshot matrices.

Left for a separate change

  • CotangentLiftEVD and ComplexSVD build a Float64 basis (zeros(2n, 2k)) for every element type of the snapshot. POD keeps the element type.
  • CotangentLiftEVD computes an SVD, not an eigendecomposition, and CotangentLiftSVD has no reduce! method.
  • The CotangentLiftEVD assertion message has the typo "sympletic".
  • The Downgrade job fails in the resolver on main too (ForwardDiff, HDF5 and KernelAbstractions lower bounds). It is not a required check.

Handle basis sizes larger than the snapshot count.

The default SVD returns only min(rows, columns) left singular vectors. For example, ComplexSVD with a 6 × 1 snapshot and k = 2 throws a BoundsError, although a 6 × 4 basis is possible. CotangentLiftEVD has the same issue when k exceeds twice the snapshot count. Use a full SVD when the thin result has too few columns. (docs.julialang.org)

Preserve the basis element type.

Both allocations default to Float64, so a Float32 snapshot produces a Float64 basis. compose then also promotes the reduced initial state and vector-field inputs to Float64. Allocate with the real element type of the computed singular vectors instead. (docs.julialang.org)

Handle offset-indexed solution vectors.

The new AbstractVector signatures accept vectors whose indices do not include 1. Both conversions then throw at solutions[1]. The constructor also converts its input to Vector{GeometricSolution}, which rejects offset axes even when index 1 exists. (docs.julialang.org)

Use the first element without assuming its index. Also normalize the constructor input to a one-based vector before storing it.

Read the initial entry when a solution has no stored steps.

GeometricSolutions permits step to exceed the number of time steps. The resulting q contains only its initial entry at index 0, so q[1] throws in both layouts. (raw.githubusercontent.com)

Read q[begin] to obtain the state size and element type. Apply the same correction to snapshot_matrix, which has the same assumption.

Declare LinearAlgebra in test/Project.toml: Pkg.test() failed to load
it in test/Models/ReducedBasis.jl, which the TestEnv runs hid.

Parameter with equal bounds and a positive count gives the one sample
minimum, because LinRange(0.1, 0.1, 6) rounds above the bounds.

The Independent layout rejects solutions with different state
dimensions. Both layouts promote the element type across all solutions,
so a Float64 value after a Float32 solution keeps its value.

The h5save and h5load docstrings show a round trip as a doctest.

Co-Authored-By: Claude Sonnet 5.5 <[email protected]>
Equal bounds give fill(minimum, min(n, 1)) for every n >= 0, so
Parameter(:a, 1, 1, 0) gives no sample instead of a MethodError from
the Float64 LinRange.

KNOWN_ISSUES records the findings that this PR does not fix: the four
deferred review findings (K22 to K25), the Dependent layout without a
state-dimension check (K26) and near-equal bounds (K27).

Resolution of the CI failure and the CodeRabbit review on a9d6a90

Commits 5ecd604 and 4c32e1d handle the failing CI and four of the eight inline comments. Each claim below was reproduced on a9d6a90 before the fix. The four other comments are deferred to a follow-up PR and recorded in KNOWN_ISSUES.md.

# source location claim action
0 CI run 40952715816 test/Models/ReducedBasis.jl:1 Package LinearAlgebra not found in current path fixed in 5ecd604: LinearAlgebra is in [deps] of test/Project.toml, without a [compat] entry. No other test file loads an undeclared package. Pkg.test() passes (5026 of 5026); with the line removed, it fails with the CI error.
1 CodeRabbit, Minor src/Models/ReducedBasis.jl near 53 k larger than the columns of the thin SVD throws deferred, K22. Reproduced: ComplexSVD on a 6 × 1 snapshot with k = 2 throws a BoundsError.
2 CodeRabbit, Minor src/Models/ReducedBasis.jl near 54 the basis element type is Float64 deferred, K23. Reproduced for CotangentLiftEVD and ComplexSVD; POD keeps Float32.
3 CodeRabbit, Minor src/parameters/parameter.jl near 22 Parameter("μ", 0.1, 0.1, 6) throws an AssertionError fixed in 5ecd604 and 4c32e1d. Reproduced: LinRange(0.1, 0.1, 6) holds 0.10000000000000002; among the counts 1 to 20, the counts 6, 8, 11, 15, 16, 19 and 20 failed. Equal bounds now give fill(minimum, min(n, 1)): one sample for a positive count, none for 0, for integer bounds too. The equal-bounds test covers the counts 6, 8, 11 and 15, Float32, integer bounds and the count 0. The docstring and the CHANGELOG say so.
4 CodeRabbit, Minor src/parameters/parameterspace.jl near 79 h5load(Parameter, file) cannot read what h5save(file, p) writes fixed in 5ecd604. Reproduced: the default path throws KeyError: key "minimum" not found. The h5save and h5load docstrings each show a round trip as a doctest; the h5load example passes path = string(p.name).
5 CodeRabbit, Minor src/TrainingData/GeometricData.jl near 61 offset-indexed solution vectors deferred, K24. Reproduced: a 0-based OffsetVector of solutions throws a DimensionMismatch in both layouts.
6 CodeRabbit, Minor src/TrainingData/GeometricData.jl near 63 q[1] for a solution with only its initial entry deferred, K25 (not verified: no such solution was built).
7 CodeRabbit, Minor src/TrainingData/GeometricData.jl near 81 Independent accepts solutions with different state dimensions fixed in 5ecd604. Reproduced: a 2-component and a 1-component solution gave a 2 × 11 × 2 array. Such solutions now throw an ArgumentError, with a test.
8 CodeRabbit, Major src/TrainingData/GeometricData.jl near 82 the element type comes from the first solution only fixed in 5ecd604. Reproduced in both layouts: a Float32 solution, then a Float64 solution with 1e40, gave a Float32 snapshot holding Inf32. Both layouts now use the promote_type over all solutions. The test checks the Float64 element type, the value 1e40 and the column order.

Also recorded, not fixed here: the Dependent layout does not check the state dimensions (K26; a 2-component and a 1-component solution give a 2 × 22 matrix without an error), and Parameter with a count throws for distinct bounds a few ULPs apart (K27; Parameter(:a, 0.1, nextfloat(0.1), 22)).

Do not conjugate dependent snapshots.

The dependent method allocates Z with the promoted state element type, then Array(Z') conjugates complex values. For example, 1 + 2im becomes 1 - 2im. Use permutedims(Z) to change the layout without changing the values.

The Array(Z') line pre-dates this PR, but the promoted allocation preserves complex values before that operation.

Update the dependent method’s Array(Z') conversion to use a non-conjugating
dimension permutation, preserving complex snapshot values while changing their
layout.
