feat(search): query other indexes with -C and the MCP repo argument - #307
Lets you query a second index without custom index locations. Each tree keeps its own <root>/.vera. The use case comes from @ple1n (#302): searching a project plus an index of the local cargo crate cache.
CLI
vera -C <DIR> (--directory) changes directory before running the command, like git -C. It is accepted only before the subcommand:
vera index ~/.cargo/registry/src --full-text-only
vera -C ~/.cargo/registry/src search "retry backoff"
vera grep gets -C as the short form of --context, matching grep and rg habits. vera grep foo -C 3 used to be a parse error. Because the top-level -C is not global, the two never collide: vera -C dir grep foo -C 1 works.
MCP
Every tool accepts an optional repo argument. The existing search context is keyed by configuration, not repository, so one long-running server already serves any number of indexes with a single loaded model.
A repo other than the server's working directory must already be indexed. It is never auto-indexed or watched, so a wrong path such as / cannot start a filesystem-wide index or a huge inotify watch.
Omitting repo keeps today's behavior.
This replaces the --save/--index-dir plus load_index/list_indexes design from #302. Vera derives the repository root from the index directory in many places, so moving indexes would mean threading an explicit root through about 25 files. The use case works without that.
Tests:
CLI: -C with absolute and relative directories, --directory, and grep -C N.
MCP: all seven tools against a secondary keyword index, refusal of an unindexed repo without creating anything, and root resolution.

Lets you query a second index without custom index locations. Each tree keeps its own <root>/.vera, so you can search a dependency download directory and your project from the same session. vera watch . now watches the index that covers ., like vera update, instead of a subdirectory without its own index.

get_stats and get_overview keep their existing path argument; repo takes precedence when both are given. Omitting repo keeps today's behavior.
Stale-index warnings now suggest the matching vera -C <repo> command, shell-quoting paths that need it. Docs and the Vera skill explain pointing Vera at its own vera serve instance to reuse one loaded model across commands, sessions, and indexes.

Walkthrough
The CLI can select an indexed directory with -C or --directory. MCP tools can select an already-indexed repository with repo. Index discovery, watch behavior, and stale-index commands now use the selected repository context. The feature documentation also describes using a persistent HTTP inference server.

Index discovery and stale-command construction crates/vera-core/src/indexing/*, crates/vera-cli/src/helpers/index_root.rs, crates/vera-cli/src/commands/watch.rs, crates/vera-cli/tests/index_guidance.rs
The core adds index_exists and repository-specific stale-warning commands. CLI index lookup uses index_exists, and watch resolves the index root before starting.
The CLI accepts -C and --directory before command execution. Grep accepts -C as a context alias. Tests cover directory selection, context limits, and stale-warning paths. Documentation describes selecting another index.
MCP repository selection and tool execution crates/vera-mcp/src/tools/*, crates/vera-mcp/src/staleness.rs, docs/mcp.md, skills/vera/references/mcp.md
All seven MCP tool schemas expose optional repo. Handlers use the selected repository for index lookup, tool operations, git scope, and staleness checks. get_stats and get_overview retain path fallback behavior.

VeraTools/vera#301: Changes missing-index handling and ancestor-index resolution, which connect to this PR’s index discovery and watch behavior.
VeraTools/vera#304: Adds full-text-only index behavior, which this PR’s secondary-repository MCP search tests exercise.

Empty .vera/ (Devin, cubic): a secondary repo now counts as indexed only when .vera/metadata.db exists. That is the check the CLI's find_index_root already used, now shared as vera_core::indexing::index_exists. The empty-directory case is in the unindexed test, which asserts nothing gets created.
Stale hint names the wrong index (Devin, cubic): stale_warning now takes the command prefix. The CLI says vera -C <root> update . after a top-level -C, and MCP says the same for a secondary repo. Both keep plain vera update . otherwise. This also fixes the CLI case, where vera update . from your project would have refreshed the wrong index.
null arguments (cubic): repo: null and path: null are treated as absent.
grep -C test (cubic): it now asserts that the context line is absent with -C 0 and present with -C 1.
vera serve doc (cubic): it now says to start the server with --idle-timeout -1.
Not changed:
Precedence wording in the shared repo description. On the search tools, path is a glob filter, so a sentence about repo overriding path would mislead there. docs/mcp.md covers get_stats and get_overview.
The scratch tempdir under $HOME/.local/tmp. Other tests in the repo already do this.
Shell quoting (Revera, cubic): vera_command_for_repo now single-quotes any path containing a character outside a conservative shell-safe set, not only whitespace. Tests cover ', $, and spaces. The MCP and CLI test expectations are built with the same helper.
Subdirectory hint (cubic): the real bug was in vera watch. Run from a subdirectory, it watched that directory instead of the index above it. It now resolves the covering index root, like vera update does, and prints the same note: using index at <root>. So the plain vera update . / vera watch . hint is correct from any subdirectory. -C still has to be tracked explicitly, because after set_current_dir the process cwd no longer matches the user's shell. vera watch on an unindexed directory now fails early with the shared no-index guidance (added to index_guidance.rs).

vera serve --idle-timeout -1 resolves to API mode when no backend is selected. It does not load a local ONNX model. Users following this command can start the wrong backend or lack the API configuration that API mode requires.
Suggested fix
-Vera itself can be one of those clients. Opening an index takes milliseconds, but loading a local ONNX model can take seconds, and each CLI call or MCP session loads it again. Running `vera serve --idle-timeout -1` once and pointing Vera at it in API mode keeps one model loaded for every command, session, and index on the machine (`vera serve --help` shows the client setup).+Vera itself can be one of those clients.
