🧹 Code Cleanup and Permissions Refactor

📋 Overview

This issue can be used to track all code cleanup activities across the project.

✅ Tasks

🔐 Permissions Integration

• Review all FastAPI routes and ensure permissions are enforced consistently.
• Remove any old authorization logic or unused dependencies related to the previous system.
• Confirm that all Depends() and Security() usages are relevant and actively used.

🧱 Alembic & Migrations

• Remove the migrate_api_key script (no longer needed).
• Fix Alembic migrations so they run cleanly in a fresh dev setup (e.g. alembic upgrade head works without errors).
• Refactor Alembic migration filenames from random hash-based names (e.g. 3b2f9a2c4a1e.py) to sequential numeric ones (e.g. 0001_initial.py, 0002_add_api_key_table.py, etc.).

🧰 Code Cleanup

• Remove unused functions like: encrypt_api_key
• Identify and remove any other unused utility functions found during review.
• Remove project_user from Codebase
