Description

Implements Phase 1.5 Minor Release v0.6.0 focusing on Disease Ontology and Therapeutic Target Grounding as specified in the BioContext Roadmap.

Key Changes

  1. MONDO Disease Ontology Adapter (MondoAdapter):
    • Primary authority for disease identification via EBI OLS4 API.
    • Resolves canonical MONDO:xxxxxxx identifiers, preferred labels, clinical definitions, synonyms, and cross-references (OMIM, Orphanet, DOID, UMLS).
    • Free-text fuzzy search against MONDO term synonyms.
  2. Open Targets Platform Adapter (OpenTargetsAdapter):
    • Querying Open Targets GraphQL API (api.platform.opentargets.org/api/v4/graphql).
    • Retrieves evidence-backed target-disease associations with aggregate confidence scores (0.0 - 1.0) and datatype evidence breakdown (genetic, somatic, literature, animal).
  3. FastMCP Server Expansion (10 Production Tools):
    • Added resolve_disease(query, limit) tool for clinical disease normalization.
    • Added get_target_diseases(gene, limit) tool for therapeutic target-disease mapping.
  4. CLI Subcommands:
    • biocontext disease <query>
    • biocontext targets <gene>
  5. Testing & QA:
    • Added tests/test_disease_adapter.py with 7 dedicated unit and MCP integration tests (all passing).
    • Version bumped to 0.6.0 in pyproject.toml.
